Stoch jumped 137.5 and 140 metres, gaining 262.7 points on Sunday.
Referring to a Saturday event which saw Stoch take 18th place, he said: “The jumps did not come out as I would have wished, I had some problems in the air”.
“I know what I need to work on, I have an action plan for the next events,” he added.
Germany's Andreas Wellinger (140.5m, 132m) jumped further than Stoch in one attempt, but had more favourable weather conditions and was awarded 255.3 points, landing him in second place.
Austria's Stefan Kraft was awarded 249.6 points (132m, 144m) and placed third.
Poland's Maciej Kot, who came equal first in a Saturday event, came fourth on Sunday, with 244.7 points (133m, 138m)
The remaining Poles in the competition, Piotr Żyła, Dawid Kubacki, Stefan Hula and Jan Ziobro, did not make the top ten. (vb)
